Previously the email templates were in txt, now in ironwood I see that they use edx-ace to do them, but I don’t know how to modify their header and footer. Since I want to change the logo by default and link have the url default example.com, i have set all variables LMS_* and CMS_* with domain.

You can check my answer here. I have done this for hawthorn release but am pretty much sure that it will work with ironwood too. You can give it a try.
